So, when filezilla asks if I want to download Windows or Linux, its not asking what my SERVER (godaddy.com) uses? godaddy.com runs Linux.

The Windows client is for people running it on Windows systems, and the Linux client is for people running Linux. This does not matter with server. You could have Linux clients connecting to Windows servers, and vice versa.
