I have a domain name from godaddy.com and i would like that name to point to me gentoo linux box. I fail to see how they come together.

Your linux box will need a public static IP address (one that doesn’t change)..
I’m sure godaddy provices DNS management. You need a DNS server to host your domain. You then add a C record on the DNS that points your domain name to your public static IP address.
Get either a static IP or one from no-ip.org
You will have to get a static IP address from your internet service provider, then update your godaddy account for the domain to use that IP address.
