How would I go about setting up my own DNS, so that I could forward my GoDaddy domain names to my server? I have two Windows 2003 Servers.

You will need static IP addresses from your ISP. They will require at least two.
These are the IP addresses you gave to godaddy for your DNS servers.
Next you need to install and configure DNS, the easiest way to do that is to Click Start, Administrative Tools, Manage Your Server, and select Add Role, then DNS server.
Next you will need to configure your zones, and set security on those zones to allow queries.
Since you need two servers, you will need to sync the two by making one a master and the other a slave (but with 2003 you usually can get away with storing your zones in AD but you really want to open the Internet to your DC’s)
If you have a firewall then you will have to open UDP and TCP port 53.
Finally, there are many attacks against DNS, make sure you keep your system up to date.
Why bother though, if it is a learning thing, I would recommend doing it in a lab. You can have someone else host your DNS for you
